Cell Ranger is a single-cell data analysis pipeline suite provided by 10x Genomics, specifically designed for processing single-cell sequencing data generated on the Chromium platform. It can complete the entire processing workflow from raw sequencing data to expression matrices, including barcode identification and correction, UMI counting, gene expression quantification (supporting 3', 5' and Flex assay), as well as V(D)J immune receptor sequence assembly and Feature Barcode data analysis. This software is closed-source and has no official open-source main repository. However, there are community-encapsulated versions available for reference. The expression matrix output by Cell Ranger can be directly imported into mainstream single-cell analysis tools such as Seurat and Monocle for downstream analysis, serving as the standardized starting point for 10x single-cell transcriptome data processing.
